The shootout went eight rounds with former Flame Niklas Hagman scoring the game winner.
Jarome Iginla recorded his 20th goal of the year in the loss. He has now scored 20+ goals in 13 consecutive seasons.
The Ducks struck first, beating Kiprusoff at 15:52 of the first period.
Bobby Ryan skated into the slot, got a handle on a hard pass from Lubomir Visnovsky and, with Corey Perry acting as a screen, sent a wrist shot into the back of the net.
Matt Beleskey made it a 2-0 affair 1:59 after the opening tally when he deflected Sheldon Brookbank's one-timer from the point. Teemu Selanne earned the secondary assist, giving him points in four consecutive games.
The Flames got themselves back into the game early in the second period.
Scott Hannan's shot was blocked but Blair Jones scooped up the puck, carried it around the net and it put it out front where Alex Tanguay was waiting.
Tanguay swatted the puck through Hiller, collecting his sixth goal of the season.
The Ducks lost defenceman Luca Sbisa in the third period when he leveled Tim Jackman, hitting him in the head. The rugged forward fell to the ice and was attended to by the Flames medical staff and did not play after the taking the hit. Sbisa was ejected from the game for an illegal hit to the head.
Iginla notched the equalizer at 6:15 of the final frame during the power play from Sbisa's hit on Jackman. Olli Jokinen spied the captain creeping through the neutral zone with a step on the Ducks defence and got him the puck. He went in and beat Hiller short side with a hard snap shot.
