Michal Handzus scored the winning goal in the shootout while Jarome Iginla and Mike Cammalleri failed on their attempts.
Miikka Kiprusoff made 30 saves in the loss while Antti Niemi stopped 27 shots.
Winger Curtis Glencross left the game early in the middle frame with a lower body injury. His status remains unknown.
Losing Glencross dropped the Flames down to just 10 forwards. Scott Hannan returned after missing four games with an upper body malady and the coaching staff opted to play seven defenceman and 11 forwards.
The first period ended in a scoreless draw and while the shots were 6-4 for the Flames, the Sharks held the edge when it came to quality scoring opportunies.
Frazer McLaren and Logan Couture rang shots off the iron, ultimately two of the three Sharks chances that hit the goal post or crossbar.
The Flames opened the scoring in the second period when Chris Butler notched his second goal of the year.
The defenceman rifled a shot from the blueline that beat Niemi high glove side. Jarome Iginla and Mikael Backlund earned the assists on marker.
The Calgary captain nearly added a second Flames goal late in the frame thanks to an excellent pass from youngster TJ Brodie. The rookie leapt up into the play and dished the puck over to Iginla right in front of the net. The winger wasn't anticipating the pass and the puck bounced off his skate just wide of the open net.
Torrey Mitchell scored the equalizer at 10:44 of the third period when he was able to cash in a Michal Handzus rebound. Brent Burns also assisted.
