Tim Jackman scored the lone Flames goal, his first of the season.
The Flames lost blueliner Derek Smith late in the second period to a lower body malady.
Smith was preparing to drop to the ice to block a shot when he fell. His right leg bent in an awkward manner while he ws tumbling to the ice and he was unable to stand up on his own, needing to be assisted off the ice.
The Flames struck first on Long Island when Tom Kostopoulos' shot bounced off Jackman at the front of the net and slid past Evgeni Nabokov.
Brendan Morrison, who led the rush into the zone, earned his 600th career point with his helper on the opening tally.
Rookie Paul Byron had a golden opportunity to give the Flames a two-goal cushion in the first period when he went in on a breakaway but he fanned on the shot wide.
The Islanders evened the game up at one at 3:04 of the second period when Andrew MacDonald sent a one-timer just past Kiprusoff's pad.
John Tavares pushed the Islanders ahead at 3:20 of the third stanza with an incredible individual effort. Cruising along the boards, the forward cut towards the net and slipped his shot past Kiprusoff. He evaded two Calgary defenders in his mad dash, weaving past them easily.
Brian Rolston added an empty netter at 19:17 to ice the victory for his team.
